CellDensity.exe, an add-on application for AccuStage's MDPlot software, calculates the spatial density of terminals and cells in brain sections. CellDensity interacts with MDPlot using an intermediary plug-in, CellDensityPlugin.dll:

1. The plug-in module communicates directly with MDPlot. When the user runs cell density analysis from MDPlot, functions in the plug-in prepare a file of MDPlot's current data and then run CellDensity.

2. CellDensity, a dialog-based main application, retrieves the data file and then runs as a separate thread with its own user interface.

CellDensity displays single tracer densities as a pseudo-colored map, as shown in the figure. Two tracers can also be analyzed, each with its own threshold. Additional features include user drawn regions-of-interest for confining the analysis to selected areas.
